Answer: I've read and heard from a number of "experts" that slow playing unless you have near the nuts isn't the best idea since it allows other people in cheaply to run you down. I don't necessarily agree with that. I think calling the flop and then raising on the turn is the best way to go and the extra money you make out weighs getting chased down every now and then.

So to answer your question, I don't think you've done anything wrong as long as you've raised on the flop or turn. Sometimes you just can't win and it is frustrating. My advice for playing two pair depends on the game you are in. If you are in a tough tight game with few people in each hand then I would slow play more and raise on the turn.

If you are in a really loose low limit game when people will call two bets just as easily as one then go ahead and raise right then on the flop. If you are playing no limit, make sure the bet you make on the flop is large enough that it gives people the incorrect odds to call for inside straight draws. For example if you have AJ and the flop is AJ5 and another person has QT, you wouldn't want to just make a tiny bet since it would be worth it for them to try and catch the King. You need to make a substantial bet there that if they call they won't be getting good odds.
