Question: I was wondering about flushes. Say for example I am holding 9d 3h, and my opponent is holding 3d 9h, and showing is Ad Kd Qd Jd 3s, would we split the pot or would it go to me, holding the 9d?

Answer: You would get the pot because you have the 9d and he only has the 3d. With flushes, it is the best five cards that win and you have AKQJ9 and he only has AKQJ3.
