It's just math … the total value of the cards wins. This doesn't come up in most other winning comparison, but since flushes can be any value, the highest valued hand wins. Same calculation as if player one had Ad, Kc, 9s, 4d, 3d and player 2 had Ah, Kh, 8s, 4s, 3c … player 1 wins with the higher value cards because the 9 beats the 8 (assuming these aren't community cards).

At least that's my understanding, but you know way more about poker than I do.

Answer: I understand what you are trying to say but I'm not sure that is the reason. We compare hands based on their highest rank, not their cumulative weight. In other words a person with an Ace high flush with a hand like A2d would have less weight if you added all the cards up than a person with KQd but the Ace would still win. My point is that if the board has an Ace high flush, everyone has one -- regardless of whether your 5th card is a 3d and mine is a 2d. This is the only rule in holdem that seems arbitrary to me.
